We found that mplayer can't decode MP3—especially VBR MP3—correctly if libmad is used. Usually libmad is not used by default, and is only used when you explicitly specify -ac mad, but it is the default MP3 decoder of mplayer on Ubuntu. Ubuntu users should use the -ac mp3 switch to override this default setting.
Many movie files including some of our releases use MP3 (even though nowadays other formats such as Vorbis or AAC are getting more and more popular), and VBR MP3 is not rare either. For example, we used VBR MP3 in: OH! Super Milk-chan (AVI), The Star of Cottonland v1 (MKV: vorbis in v2), some of Goldfish Warning! episodes (AVI), some of Floral Magician Mary Bell episodes (AVI).
We did some tests and found that the problem is unrelated to the Nandub hack (VBR MP3 in AVI), and unrelated to the DivX hack (Packed bitstream in AVI; V_MS/VFW in MKV): the same problem occurs, for example, in (AVC+MP3).mp4; while the bug is at least partly related to the Xing/LAME Tag hack (called VBR Tag in general but used in CBR too).

EDIT: The problem seems to have been fixed somehow.
There is a potentially-serious, subtitle-related bug in recent versions of MPC (Media Player Classic) from guliverkli2, where embedded subs (aka softsubs) such as in MKV are out of sync by about 0.5 seconds when a certain combination of settings is used. The problem was reported on May 8, and confirmed by developers.
The bug appears only when:
The easiest way to work around the bug is disable (uncheck) the VMR9 mixer mode unless you really need it for some reason, in MPC's View - Options menu -> Playback - Output.
